I had a similar problem with Commander Keen. Steam user paulishdog helped me get it running with a short tutorial, shown below. (modifications have been made for Doom 2)
[FIRST- find your Doom 2 folder and rename it to Doom2 (minus the space)]
Okay, try this.
Download the latest version of DosBox (0.74).
Run it.
Type Mount C C:\progra~2\steam\steama~1\common\doom2\base (or wherever doom 2 is)
Press enter.
Now type c:\
Press enter.
Now type doom2
Press enter.
So this worked for me, and now the game runs. Problem is, I can't ALT-TAB for fullscreen without the game/dosbox crashing.
A little extra research in the Keen discussion turned up this, though I haven't tried it yet.

If anybody has anything to add, or corrections to make, feel free.
I did this running on Windows 7 64bit Pro.
