How to defeat a ship without damage it or the crew? Im curious

If it is just 1 or 2 I can tank them, but I got a fleet that had 5 of the things, and it just started so many fires that even though I won the fight, the fires just destroyed me, my guys just couldn't put the fire out fast enough. I know you can use airlocks, but wouldn't it just be better to somehow block the beams in the first place? I know there are ways to counter lasers, kinetics and missiles, but I haven't seen a way to block those beams. They go right through my laser shields....
