By "Level" you mean the set of stages before getting into the car, right? I guess I'll have to play the game a second time after I finish my current playthrough then.

Is it also possible to do AFTER finishing the game, in case I do it without all the puzzles and want to go back to find the ones I missed?
Yes, progress stays saved as long as you have the game installed. You can come back to any stage whenever you like. Solving Puzzle only makes difference in the very last stage and if you solved it, you still have the option to choose the ending that you would get without solving it at all. So you are not missing out anything really.
