The key upgrades to buy are the ones that automatically give you a warbanner and automatically give you first general power. After that I would suggest upgrading general power charge rate, the turning order charge rate, and those cheap upgrades that give you wood, metal, and spirit from the secondary buildings. Those are all quite useful. The unit upgrades I didn't even bother with.
I assume you are talking about the 'slay the general' skirmish that is in the bottom left corner. The strategy for this level that I used is quite simple, I built up teams of 1 unit of basic gunner dudes and 1 unit of monk gunner dudes. You put the normal gunners in the front, and monks in the back, shooting over their shoulder and increasing their range. You should outshoot everyone the enemy comes at you with.
I set my general powers alternating healing and damage immunity, starting with healing (which you get for free from the upgrade). You should have 2-4 general powers by the time they even begin sending forces your way. Since it takes some time to get the monks, I put swords right in front of the normal gunners until I can get 3 units of monks, then I delete the swordsmen.
Put a cannon on each tower, and send your dudes inbetween the towers and continually assault in this manner. Make sure to have more gunners fully trained in your queue and replace guys as you go, and make sure to heal/make units immune to damage as needed.
You should be able to win very quickly and easily using this strategy.
I pumped out one Cavalry (plus a Naginata cavalry behind him to increase the melee attack of adjacent units), ran him up the top lane, kept pushing him past buildings & unit spawns -- all the while buffing him with Slay Them All + Sustain -- & didn't even lose the original cavalry.
(FYI: Did it without the Warbanner upgrade as well.)
