I disabled cloud syncing, started the game, deleted the two saves I wanted to get rid of (This creates an inconsistency between my local save file, and the save file on the cloud) then I enabled cloud syncing again, and steam automatically (I don't like that it doesn't ask...) detected this file conflict, and opted to favor my local save file over the cloud file.
After this it seems to respect my saves.
However... I have some extra files in the save directory (file backups) and I can not find any way to delete them from the cloud. But at least my game works now, yay.
