The story doesn't make more sense if you pick Carley over Doug.. Playing Lee as secretive and not as well intentioned? You know what makes more sense in that situation? Letting the reporter who knows his past die. Doug is also helpful in his own way.

or someone picking there nose in a safe place ordering u around, or shouting about it
It depends on situation. Carley does have a gun and that is useful but anyone can be trained to use a gun. Doug is shown to be resourceful and inventive. In the long term Doug could prove to be more useful.
As she realises what she does is wrong and immediatly stops due to that (even if she was right) there would be no reason to kill her. Even if a lot of Lee's personality and actions being deteminant killing Lilly would be slightly out of character for him.
