You need to restart the game..
You can't play on one save & load another save (Tbh I never thought people did this, like how much freetime yall got? Managing multiple lifes?! I can't even manage my OWN!)
So before loading a new save you gotta restart the game. Because the custom unit tree is saved with the save separately, and not really on the save, (Since this could result in breaking the save)
So basically. we can take cars for example: I take my nice black bugatti that we all know I have and park it in a parking slot. Now I suddenly feel a urge to buy a lambo because I am dumb. So I buy one and wanna park it, but oh wait, there already a car in the parking slot, where do I put this brand new car?
Off it cliff it goes! Weeeeee
That basically how the custom troop tree unit saving system works.
If there already is a custom troop tree loaded, another one can't take it spot and you need to restart the game to empty that spot.

And the appropriate custom troop will load with the according character? So if I save Character A with troop A, quite the game, load Character B with troop B, play a bit and quit for the day, when I play the next day and load Character A, will it also load troop A, or the last loaded troop, which would be troop B?
Basically is the whole troop loading completely unrelated to the save, or is it semi-related to it?
Yes. The custom unit tree will always load with the save.
A with AA and B with BB
But if you switch A to B without quiting the game, then it will be B with AA since BB won't overwritte AA
