Seeing "Elite Recruits" pop up as recruitable but not upgradeable.
I have just started using this mod, And have encountered a problem, it looks like someone else had I am sure it's user error but I am unclear on the fix.
I am seeing and other parties are recruiting, these "Elite Recruits" Right after I just tried to implement my custom tree.
Is this a temporary thing? Is this normal? Do I need to scrap this character?

For any devs,no rush, not trying to bother anyone, answer when you can and you aren't stressed.

Also try to explain what you did in a sorted order. (Yes it takes some work but it makes it easier for me to understand)

for example
1. Started new game
2. Walked to a village
3. SAW ELITE RECRUITS? (Btw that is meant to happen since some villages give out elite recruits which is your second custom unit tree)

Basically you have one basic and one elite.

Installed about 500-600 (game)days into a game. Everything seemed to play nice, even with Improved Garrisons. Then I noticed a couple "Elite Soldiers" popping up in tournaments with sub-par gear, then I switched recruitment over and I first started using the mod I followed the destructions and made a nice little tree, and then I started seeing a mix of what I made and "Elite Recruit"
I tried going in briefly to change the gear around but haven't made any changes yet, am I to understand that "Elite Recruits" are the start of a custom "Noble line"?

Yea, The Elite recruits means you either found a village that only "sell" elite recruits or you have reached a certain "relationship" or "game" lenght for them to spawn.

Basically elite recruit are the same as noble unit for each faction.

So yes, that is your own second troop tree and that is how it supposed to be. (Some like me, likes to have the elite troop tree female only, so that females can also join the fray, but only rare chance to get them)

Elite troops start on tier 2 and has a little bit more stat point which you can divide up.
