The issue persist after clearing the mod cache and reloading.
I'm not sure if this is a bug but I think it may be a misread of the rules. The enhancement calculator doubles the cost of an elemental enhancement on multi-target cards as if it were a +1 or other effect. I would assume elements don't have to be doubled for the multi-target cards because they are an effect that happens after the card action is complete and thus don't benefit from multiple targets. I could be wrong.
I can't remove a +1 stamp from the card "Anticipate Intricacies" for the diviner. I've removed it, unpacked and repacked, but the +1 remains whenever I re-open the character or create a new diviner.
Unfortunately the base cost of element enhancements are indeed doubled when applied to any multi-target ability. I think a fair number of people have bumped into this rule, so house-ruling it would probably be fine if you like.
I believe that once the campaign manager has recorded an enhancement, it can be replaced but not deleted. Maybe there's a functionality that I don't understand, but I agree that it would be great to be able to remove an unwanted enhancement. As it is, the best I can suggest is to swap it for a different enhancement or roll back the save.

Doubling of costs is applied when an ability can target multiple things. if you choose to put an element on it, thats just how it is.
There is currently no support for removing an enhancement from a card. This was done in case there were multiple old instances of a class around, with different enhancements, it would merge the 2 cases. Probably the simplest way to fix this, would be to generate a save file using the campaign manager, Click the 'Show' button, inspect the notebook, modify the enhancements in there, copy the output, then load a fresh save, create a notebook entry named Savefile and paste the json from the old save.
Another issue we ran into: Living armor (envelope item from FC) doesn't appear to be in the index of items and won't reload with a character or save enhancements. It is also un-enhance-able with the enhancement tool. This isn't a big deal as it's easy to just pull in a copy and manually stamp it, but just thought you may want to know if you didn't already.

Messed around a little to troubleshoot. 12945 is the personal quest deck values. Noticed the Personal Quests card tuck had a quantity of "1". Pulled it out, received a deck of 21 cards (that checks out for where my game is at). Saved with the deck out of the tuck, and the save worked.
For giggles, put the deck back into the tuck, tried to save again, got the same error.

The issue you mentioned in the spoiler is a known problem, we didn't find the time to find a good fix for yet. :-/
Yeah, the personal quest cards need to be individual cards otherwise the campaign manager won't recognize them. We'll probably add a warning for this scenario instead of throwing the error.
Btw.: Do you know why it is a complete deck in the first place? Did you do this manually or did the mod at some point create a deck of the quests? Because initially those should all be individual cards.
