Half of galaxy spawns with rainy or red sea worlds as homeworlds.
Causing those Civs to die off quickly.

I don't know if this is a bug native to the base game but during one dig ( I forget which) the text refers to my homeworld but uses the name of the science ship as my homeworlds' name

I could be wrong but i think it was the Ancient probe (the one that leads to epilogue)
It was for the text for the probe sending coordinates on your home planet.

Hmmm, that line (line 52 or 89 in your error log) is for random dig site vanilla event... (Stellaris\common\ship_sizes, ancient_relics_random_site_events.txt file) There are lots of events in that file so I need more time to check which one caused your scope error. (I may not be able to find one, in fact.) Also I'm not sure if scope error can cause freezing.

I've loaded my save and it's not happening again, it happened three times in a row at the exact same date. When I saw the archaeological_site I thought it might have been a problem with the mod. I'll look into it more if it happens again. Thanks.
