The villainous team would only use the bonus' from their card if you are using 1v1 battles, in which case they would be equal to a end-level gym leader for balance. For 3v3 battles they don't get to use their leader/persona bonus' so they'd again function on an equal level to Gyms.
VT's are also outright weaker than the elite 4 in all regions for comparison.
Correct, you keep all Pokémon you've acquired over the course of the game & further into the game - Ideally this is to encourage people who have collected say water-types to become a water-based team. But if you're running 1v1 battles you'd be unable to use them as people would battle with your card.
Rulebook states VT's can only control 1 Town or City at a time, the rules don't state they you have to leave a gym upon defeat but I guess it would be fun to leave that choice up the winner? (Then that player can decide to make life easier/harder for other players)

No, you only need to satisfy 1 win condition to declare the game as won, all VT's have the X wins condition so that they have a backup method if they can't capture a legendary of their type.
If you're at the point where you've won 15 battles as a VT, your either massively stronger than all other trainers (So the game should end) or you've beaten some poor guy who fell behind & they're probably having a bad time losing so often (So the game should end)
