Individual features cannot be turned on and off; you could turn the entire dynamic unit mod off, but I recommend you plan with friendly fire in mind instead. Like in real life, if your frontline is engaged in melee with the enemy, ordering archers (or onagers) to fire into the crowd will certainly cause some self-inflicted damage. Note friendly fire damage is limited to the splash, so it's a small number usually; you also benefit from usual protections like standing in a forest. Finally, you can always move your unit away, shoot with archer, then move your melee unit back into position. It will save you a bit of HP, but cost you 2 Orders.
Friendly fire affects AI as well; so rest assured they are hitting their own men as much as you are hitting yours.
