indicates there is indeed a problem with replacing scripts via plugin BSA.

Thanks for working this out with me.
The problem was the Steam Workshop install as you suspected.
All *.PEX files were missing from the Steam Workshop installation.
I manually installed the *.PEX files from the Nexus download, and the Ebonmere is fixed.
Thank you very much for putting the time into this.
One more question:
I have a file named "nightingaleportal.bsa" in my data folder with the same modification date as your "nightingaleportal.esp", so I'm assuming it was installed by subscribing to the mod on Steam Workshop. It is not present in the Nexus package.
Is "nightingaleportal.bsa" yours and is it still necessary?
Also please check the folder Data\Scripts. With my mod installed there should be file TG09BlackPoolTriggerScript.pex (well, there should be a couple files, but this one among them).
I don't want you to go crazy over this. It's not your problem. Your Nightingale Portal mod works great and I highly recommend it.
But if you're interested in pursuing the Ebonmere bug, I'm certainly willing to work with you.
Karliah is still in NIghtingale Hall and your portal to the Inner Sanctum still works, but the Ebonmere is reset and no Skeleton Key. The Ebonmere doesn't even have a "use" or "activate" point where the Skeleton Key should be placed.
I tried with half a dozen different save points. The Ebonmere worked with a save that was almost a week old. I hadn't done much significant questing between the last save that worked and the next save which didn't. It seems to be related more to time passing than questing progress. I had the same bug appear on a previous playthrough with another character who followed a completely different quest order.
