You could also just skip the script, go into the CMD directly, change directory to he game's folder, and just run the Linkdata patcher manually.
These are the main commands the script runs:
LinkdataPatcher.exe LINKDATA_EU_OS_EUNA.C 31.dat 31
LinkdataPatcher.exe LINKDATA_EU_OS_EUNA.C 57.dat 57
LinkdataPatcher.exe LINKDATA_EU_OS_EUNA.C 83.dat 83
LinkdataPatcher.exe LINKDATA_EU_OS_EUNA.C 109.dat 109
LinkdataPatcher.exe LINKDATA_EU_OS_EUNA.C 135.dat 135
If you do it this way, it won't automatically back up the file, but just copy it somewhere.
I'm not a dev for this tool. I don't know exactly what the linkdata patcher is doing here, but the linkdata files are giant proprietary archives, so I can imagine they work like XDelta patches.
You can run the bat file if you have native wine installed and rung "wine cmd" and navigate where the game is located with the patched.
1. Move the following files from the game into a folder in your desktop:
LINKDATA.IDX
LINKDATA0.BIN
2. Move the files from this mod into that same folder you just created with those two files.
3. Run the patcher as instructed in this page.
4. Move the two files from step 1 back into the game folder.
My issue was that I had the game installed in a different directory than C, apparently.
I hope that helps everyone with issues.
And yes, I am running it as administrator.
