Just keep in mind, you will have to start the game all over again if you wanna use it
You can get a faction that you are not a part of to like you enough by doing quests for them,
doing one or two quests for clear sky should make them green again.
You can also choose between sticking with the loners or going with the bandits.
I didn't even talk with the bandits and immediately wiped them out on my playthrough, just keep in mind that if you do the same you'll miss out on the bandit technician who can upgrade SEVA suits.
They'll also rob you of all your money at the entrance to the garbage whenever you are near it.
That is sadly necessary if you wanna be friendly with the bandits.

Oh and, maybe you should consider starting a new game but with the Sky reclamation project mod.
It's basically a pack of bug fixes as well as some optional quality of life mods. Many consider it a necessity for clear sky since it's by far the most buggy game in the series.
The SRP is available on Moddb.
Just keep in mind that you'll need to start a new game with it installed
What I did was stay in the swamps and do stuff till I had a fully upgraded Clear Sky assault armor/MP5, I was persistent enough to eventually snipe the MG gunner
(The color of your crosshair shows if an enemy is in your line of sight which helps)
But since you probably don't wanna waste more time in the swamps like I did
(seriously, there's better things to spend your time on, my first plathrough took about 100 hours and I don't even like the game)
I recommend that you take the "secret" path. Go to the cordon via the way you're supposed to go, then immediately go back, a new route to a more northern part of the cordon should have been unlocked, it's next to one of the last renegade bases.
And about the AK ammo, don't worry about it, you'll get plenty of ammo for it when you clash with the military in the cordon. Hell, you'll probably get the better Spetsnaz AK, although that one can only be upgraded later in the game.

1) Check under the matress in the little cave, you gotta look really closely but it's there, then equip it and the artifact should appear in the bucket behind where you found the detector.

2) I have this problem as well, from what I found on the wiki and stuff you would have had to climb the outpost's tower before the emission to get that flash drive and it's impossible to acquire afterwards.
