Skyrim has a LOT of issues, and the only way to enjoy the game that is submerged under its sheer amount of bugs and design issues is the thankful inclusion of the console commands.
Let no detractors claim that you're "cheating" via console command when the game is very much unplayable without.
Not to mention, who are to judge "cheating" with commands in a singleplayer game most known for mods anyway?
Console command does not disable achievements.
Unless you achieved a certain feat via console command that managed to accidentally evade the measurement parameters used for achievement or something (then you need to work around it or simply do it the proper way), otherwise console command has nothing to do with achievements.
