Mr. Jefferson's Motive
There's already a bunch of theories about How Mr. Jefferson is a creep, Mr. Jefferson's creepy behavior, Mr. Jefferson's creepy photoshots about young women, blah blah blah. But here's creepy lecture that Mr. Jefferson gave at the beginning of ep 1:

”She saw humanity as tortured, right? And frankly, it's bull/sh/it. Shh, keep that to yourself. Seriously though, I could frame any one of you in a dark corner, and capture you in a moment of desperation. And any one of you could do that to me. Isn't that too easy? Too obvious? What if Arbus chose to capture people at the height of their beauty or innocence? She had a brilliant eye, so she could have taken another approach.”

What if Mark was not joking? What if he actually captivate some people and captured them in a moment of desperation?
The Man That Changed Rachel's Life
Now, Let's look at Raechel. Chloe said she met someone before she vanished:

"Before Rachel left, she said she met somebody who changed her life... Then poof."

And here's Raechel's message left in the junk yard:

”You can tell how much I want you to read this letter since I've been dragging my a/ss to give it to you. Maybe I just want you to find it when I'm not around so we never have to talk about it. And I don't want you to hate me. Where to start?
I met somebody recently who's so different from the lame Vortex Club snobs. I know you'll have a meltdown when I tell you and think he's gross, but I swear he's wise and unconventional. Kind of scary, not in a "bad boy" way. He's just experienced some serious sh/it. Yes, I'm kinda obssessed (sic). I won't blame you for freaking.
Maybe I know you're right and this just has to be my secret.
I hate not sharing this with you except I know you'd give me that stink eye and grill me for every stupid detail. If I even told you that last night we hooked up near campus

  ...

There's a good chance the man Rachel mentioned in this letter is the man that "changed her life"
Mr Jefferson's comment on Rachel
Let's look back on Mark. Here's Mark and Rachel's relationship described by Stella:

”You have a lot to learn here at Blackwell. Rachel Amber absolutely had sex with him(Jefferson). Well... I heard that from a good source.”

And here's Mark's comment on Rachel in ep 2 after his conversation with Kate:

"Rachel Amber? What does she have to do with Kate?"
"I miss Rachel too. But think about yourself, Max. Principal Wells told me about what you said happened in the bathroom..."
"Rachel was nothing like Kate. Principal Wells said you had something on your mind you wouldn't tell him. You care to share?"

You can clearly see how defensive Mark was and How quickly he tried to change the subject. He and Rachel must have somthing between them that can't be told, or even worse, he's responsible for Rachel's disappearance.
Conclusion
Let's look at what we know about Rachel and Jefferson.
  • Rachel wanted to be a model. (by Chloe)
  • Jefferson is a famous photographer and probably have some contacts in fashion industry.(by speculation)
  • Rachel disappeared on April 22, 2013.(by the poster)
  • Rachel was a student(and quite famous) of Blackwell Academy before she disappeared.(by the students)
  • Rachel met someone who is wise and unconventional, and just experienced something serious.(by the paper ball)
  • Rachel hardly revealed this guy's identity. Maybe if their relationship was discovered, it will cause problem.(by speculation)
  • There's a rumor about Rachel and Jefferson's close relationship.(by Stella)
  • Jefferson became a teacher in Blackwell Academy at some point in 2013, not long before Rachel's disappearance.(unknown, I can't find the exact text when did Jefferson take the position)
  • Mark Jefferson, A famous photographer, chose to be a teacher in a small town in Oregon. Perhaps he just went through some difficulties.(by speculation)
In conclusion, there's a good chance that Mr. Jefferson IS the man that Rachel met before her disappearance, and she completely fell for him. And Mr. Jefferson, took advantage of this situation, lured her into his place, imprisoned her to make his artwork of "moment of desperation"

You put "spoilers", but the title of this article appears in steam when trying to launch the game. Anyone who hasn't played it will see this...

The homeless woman also says that she saw Rachel go to the diner with an "older gent", could it be Jefferson?

I was hoping that at the end'd you'd say that he might've helped her escape xD

I think it would be better to change the guide title to something more vague like "hint to who kidnapped Rachel" because it's very easy to let your eyes roam and the screen and see the game spoiler in the title.

Just to make things clear, in episode 3, when going back to the two whales diner, you have to sneak into franks RV. when doing so you clearly get a ton of photos showing that frank and R.A (Rachel Amber) had a thing together. Chloe even goes insane when she finds that out. I believe one note said how you make my life better or something along those lines. So Frank is the person who changed her life.

Fat, I doubt it. As mush as it sounds cool to some people, the game is pretty much built around it.

Also, anybody else excited that the "superpowers" will most likely be gone for good soon? I love having one chance to make a decision. It makes things more intense.
