Here's why

I believe Solid Snake dyed his hair dark and cut it short to better blend in with the darkness of Shadow Moses Island in 2005. In Metal Gear Solid 2 Snake appears with lighter brown hair due to aging. Blond hair naturally tends to darken with age. In Metal Gear Solid 4, Snake's hair is a very light gray, due to his rapidly aging clone body and his blonde hair genetics.
