In the Nebula Storm you will have a timed event to avoid an asteroid collision, if you don't avoid it (Tactician automatically avoids) the Aetos will be hit and significantly damaged, but knocked out of the storm and the entire crew will be knocked out. When you come to, Iris is with you and she explains that Aetos's SOS beacon was activated and the ship was rescued by a Union cruiser (the BG is the Medbay on the Union Cruiser), and since Aetos is grounded until further notice, there is no need for a pilot. Iris sacks you and you are forced to leave the crew.

Just a general note, there is enough flexibility in choices and point gain that you can comfortably enter a relationship with any of the waifus as long as you don't select:
1) The super platonic option where you are actively informing that you don't see them romantically.
2) Making decisions that actively go against their moral principles.
The intuitive trait also has a secret point boost to make relationships easier to get into!

In chapter 3 when you and Vaela get kidnapped by slavers while doing a side job, if you split the party and leave Vaela to rescue the hostages while you try to escape and get help, you get kicked back to the main menu.
