In my testing I got the same amount of experience for both weapons at the end of the mission.
The only thing I'm still interested in is whether the number of enemies killed and, roughly speaking, the time spent with weapons in a particular mission depends on the amount of experience at the end?
I noticed that running for 5 minutes with a primary weapon towards the end seemed to gain almost more experience than spending the entire mission with a secondary one. It's possible that I'm imagining it, but while I was mastering psyker staffs, I rarely used a sword, axe, etc., but it felt much longer than any primary weapon.
