I can confirm that there is some kind of completion requirement, my route for the speedrun saved next to the supercomputer half way through the run so I could load and get back there quicker at the end. Did the whole run in 2 hours 15 minutes and didn't get the achievement.
Often speedrunning achievements track total time spent on a seed. This is completely disconnected from the player-controlled system for saving the game state, and doesn't care how you jump around between save files or whether your progress gets saved at all.
Tracking time for the entire seed is just about the only reasonable way to add a speedrunning achievement to a game that's this reliant on knowledge checkpoints. So until there's data to the contrary, I would assume that's how they've implemented it.
This is consistent with your testing, and seems much more likely than a minimum completion requirement.
