Welcome!
Finding all of the interesting things in this game is the easy part; figuring out how to actually access them is the hard part. I'm creating this guide as a simple tool that others can use to figure out how to see the more cryptic areas of the game. Some things require tedious steps to unlock, others are just tucked away in the farthest reaches of space in the dark waiting to be found.

This guide DOES NOT cover places or things that are directly revealed by playing through a mission, like main story line events or side quests. The places in this guide just exist, and you can go and find them out at any point in the game at your leisure.

Also, all of these places show up as yellow circles when scanned. Acquiring a better scanner will help finding them. Entering the gates/jumpholes requires you to have the target locked onto (in the map, clicking on thier icon, turning it green) and then flying through where the square appears. Alright now, let's begin c:
Using special items (Actually unlocking the gates)
5 of the gates on this list require a special key unlock in order to enter them. But getting them is only the first step. The next step is turning them in at a special npc in Dead Argon after completing the mission "Ancient Secrets". I got the mission right after I discovered the Rhetus-99 ancient gate (yellow circle) for the first time, so very important. You arrive there through jumpholes starting in Eternral->Chronos->Rhetus-81->Rhetus-91->Rhetus-99. Completing this mission means you can now use the bar keep in Dead Argon to use up the special items to "make you a drink". Making a drink will automatically unlock the corresponding gate forever; you do not get an item. So be sure to remember after you obtain a special item through this guide, go back to Dead Argon to activate it.
Vauldric Ancient Gate

Location; Vauldric system, inside Vauldric nebula

So I'm going to be genuinely, completely honest; I have no idea when I got access to this gate. The other gates that appear like this one usually require bringing an Item to Dead Argon to unlock, but I never had to do that with this one. And I didn't try entering this gate untill I had explored the whole galaxy, so no clue if it requires a key to enter or not. I did complete the Ancient Gate mission way before this though, so maybe that's the pre-requisite to enter? No Idea.

UPDATE: appearently it's open from the start of the game, you can access it whenever you want
Rhetus-99 Ancient Gate

Location; Rhetus-99 system, next to the Rhetus-91 jumphole,

So finding this gate is what gave me the "Ancient Gates" mission.
The special item for this gate is a "cask of liquor" that is found floating directly outside/around the wreck of an old ancient whaling ship, found in the Elephon system. The only jumphole to the system is in Rhetus-99. Look for the yellow circle to find the ship!
Dead Forest Ancient Gate

Location; Deadforest system, inside the middle Moltenfields

So it's actually called "Unknown Anomaly", whatever ancient gate. It's located out in the middle of a molten asteroid field (the middle one). The special item for this gate is a giant juicy fruit, conveniently also found in the Deadforest system. Go to the yellow circle found in the center of the system next to the sun, don't die from really bad radiation, and shoot the fruit down from a tree. Be prepared to deal with him c:
Fhedden Iota Ancient Gate

Location; Fhedden Iota system, near-by the Grevid jumphole

OOOOOH boy, this one's a journey. So if you don't know, you can inspect the icons of places while on the map to get some information about the place. Very neat stuff. What you might not know is that when your next to these ancient gates (I mean RIGHT next to it, staring at it outside your ship window) the descriptions will actually change into riddles, in all-caps. This gate tells you to find a crate "at the end of the entryway to thier tomb". So to arrive to this tomb, you need to do the quest "Sleeping long, sleeping deep". Heres how;

First off, head to the Deadstation 5 station located in the Rhetus-87 system. Pick up and finish the quest in the bar. This will give you access to translation probes. You HAVE TO HAVE THIS to begin this mission line.
Go to the Pard-12 system by going through any 1 of 3 jumpholes each found in systems Pelindus, Pard-130, or the Crush.
In the Pard-12 system, next to the Crush jumphole, there is a jumphole to the Pard-400 system. Take it.
Now from this nebula, go to the other side of the system into the other nebula and take the Gravecity jumphole.
NOW in the Gravecity system, you'll want to look for a yellow circle inside the nebula (only 1 is found here). When you arrive at this "place" use a translation probe on the "place". Some dudes will get mad at you, so be ready to fight.
Now here, I left the system and visited a bunch of different random systems doing....stuff....eventually I came back to Gravecity and after entering from the jumphole, I got a message from a dude saying he's sorry about the dudes that attacked. Go to Gravecity planet and take the taxi to the Tombmoon so you can talk to this dude and FINALLY, start this quest. Holy !!@#$.

Doing the quest will take you to this crazy alien labyrinth. From the entrance, go straight aaallllll the way to the dead-end. and blast open the ancient crate to get "strange obscurite liquid". This is the special item you need to enter the gate. Congrats! I don't even know whats on the other side yet because I've been writing this guide right after finding it and my brain is melting. *sigh*
Rumeerin Dyson Sphere

Location; Veilsedge system, through the Veilsedge anomaly

Ladies and Gentleman, ring that dinner bell, because your boy has been COOKING

Ever since I found this thing I've been dying to figure out how to get inside it. I mean just look at it, it's MASSIVE. This is easily one of the largest areas in the entire game just on scale alone. And by god, by sheer unbelieveably dumb luck; I found out the solution to enter this thing.

So firstly you'll need to perform this action in order to acquire the key needed to open the "strange hatch". Go and get the item "translation probes" (You can check out the "Fredden Iota" section in this guide on how to get these) then you need to go out to this weird portal out in veilsedge;

Location; Veilsedge Wreckage field

Its in the wreckage field directly next to the listening station, yellow circle, can't miss it. Now through the portal, you'll need to fly aaalllll the way right up to the center of this massive thing (where the drones are), and throw out a translation probe. You'll want to make sure everything is allowed visible through the side window, and have "Strange hatch" locked onto. Throw out a translation probe to translate it. After that finishes up, you'll know your set if under your "Information Log" tab, there's directions that talk about New Demendrere and a train-man. I'm pretty sure you HAVE to do this process first to continue, because I visited this train-man location waaaaaaaay before all this and he never appeared then.
Now go to New Demendrere and stop by Aidraden Archives first. Purchase 15 "Alloyance". Go and find this "Train-man" in the Hixden Graveyard scrapfield, it should be near-by. Inside this field will be a yellow circle for a rusty train graveyard. Here you should be able to hail a scavenge location called "Old Train". An npc dialogue will ensue, and he'll trade you a "Bottle of Sunshine" for the 15 alloyance. This ol Sunshine is the special item you need to enter the dyson sphere. Hooray!
Mountain's Prison Ancient Gate

Location; The Crush system, inside the giant mountain

WOW this one was difficult to figure out! Man if only I had a guide to get me through to unlocking this thing......*sigh*
Now I came across the key by, once again, complete luck while I was doing a side mission. Head over to Farpress Academy in the Yasta system. In the nebula nearby you'll notice an ENORMOUS asteroid with some blue tubes bubbling through the fog. In the middle slice of the asteroid are tubes that spit out random materials. Now I received the special item "Rumeerin Liquid" randomly from the tube in the middle of the area, I have no clue if it shows up in the other tubes. This is the item you need to get through the gate. Now FINDING the gate.........

Head over to Pezzendel Station over in the Marrenyet system. Here you need to purchase 1 "Starship Core" from the vendor, then leave and make your way over to the Crush system through the jumpgate. Now in the Crush system, head over into the Pard nebula and you'll find the Crystal Beacon point of interest (yellow circle). You need to set your ship directly next to it (the tower with light coming out of it) and eject the "Starship Core" from your inventory. After the huge light show is done, you've done it!

Make your way over to the giant mountain located in the other nebula and you'll notice on one side of it, there'll be a bunch of steam flying out into space. Go up to this geyser and you'll find that now the mountain has a huge open hole in it, leading to the ancient gate. This hole will only appear once you do the above with the Crystal Beacon. Wondered why you weren't able to successfully scan the yellow circle that was inside this mountain? This is why. Man this one was a pain to figure out.
(when you go through the gate, bring a translator probe for some lore!)
Fitt Ancient Gate

Location; Fitt system, inside the Fitt nebula

Finding this gate in the nebula will start up a quest, taking you to the near-by station. Anywho, to open the gate you need to input the correct combination of symbols in order, by shooting the little discs floating infront of the gate. They'll glow green when hit. How to figure out the correct combination? Inspecting the gate from the map, while next to it. Your welcome.
Veil-33 Curshian Death Cube

Location; Veil-33 system, Between the midpoint station and strange comm beacons

Well. This was unexpected.
This is indeed an Ancient Gate! You don't need a key to get in, but it will be a pain. I don't know if this is the intended way of getting in but it worked for me. And I haven't found any "official" other way to access the warp point *inside* the cube, so I'm assuming this is the way to do it and not a bug. The dev will let me know.
So the cube is an insta-kill death wall with 6 faces. How do you survive an insta-kill? You be invulnerable. And there's just a tool in the game that can help you with that (no, its not the godmode command c:)
Go to Degenen Shipyard in the Demendrere system, and look out for a yellow circle in the nearby nebula. Spoiler, its a boss. And this one SUCKS so have fun with that. Defeating it will give you a heavy "weapon", which makes you invulnerable for 10 seconds when used.
This will let you fly through the cube wall without dying. Get the required energy by shooting bad guys, activate the weapon, and fly into the middle of the cube.
Hardturn.......wrecked gate?

Location; Hardturn system, inside Hardturn nebula

Do not enter this gate.
D O N O T E N T E R T H I S G A T E
I I I I T T T S W A A I T T I I N N G GGGGGGGGGGGGGGGGGGGGGGGGGGGG

(It appears randomly. Enter from Fitt jumpgate, and it'll be a yellow circle on your left. leave and re-enter the system untill it appears)
Thoroughfare Anomalous jumphole

Location; Thoroughfare system, outer-rim of the system - out from kendriff smelters

So it appears that this is directly tied to upcoming content in the game, namely the multiplayer content. Right now it cannot be entered. Trying to go through it says "the wormhole rebuffs you" and I've never felt more rejected in my entire life, aside from when I asked that girl out and she literally just started crying. Inspecting it in the map just gives me the default "this is a gate" description so, *shrugs*

Other things
So this guide is about gates, so I might as well put the other stuff I found in the game that are "gate like" but aren't reaaally gates. but close enough to.

1. Fhedden Zeta black hole
Yes indeed you actually CAN go inside that thing, you just need to do the quest related to it in the nearby Horizon station. What's on the other side?

c:

2. Zoulaise Time jump
So this one looks like a random jumphole out in east zoulasi nebula, but it turns out its a whole new mission to do in its own little bubble dimension, so thats cool. You get very interesting loot for finishing it.

3. Pard-130 teleport jumps
Theres 2 of them; 1 is in a wreckage field. The other one is a giant white swirling storm of death out in the nebula cloud. Both are yellow circles. They both randomly teleport to any jumphole in the game.

4. The Childish Gate teleport jump
if you can live through the MASSIVE amount of radiation from this thing, sitting inside it you'll eventually be blasted by a bright light, which randomly teleports you to any jumphole in the game.
Conclusion
Thank you for checking out my guide! Hopefully it has helped you in your pursuits around the space of Underspace. If there are other places that weren't mentioned then I problebly haven't seen them yet. Let me know If I missed anything and I'll add it in! Thanks for reading, happy space-faring C:

I tried both the Mountain's Prison Ancient gate and the Rumeerin Dyson Sphere, but even though I had the keys for each one, nothing happened when i tried to enter the gates. Do you have to do anything with the keys?

I found another random jump anomaly in the landings system. After entering thru the landings jumpgate look left and down. There is a weird looking tunnel with tracers moving outside it. Enter thru the end nearest the landings jumpgate and you'll eventually end up warping to another place.

You can enter the Vauldric Ancient Gate immediately after finishing the stormchaser tutorial even without picking up the "Strange Gates" mission from a station.

makes sense. It'd be strange to be able to enter the gate before learning what they even are. I'll add it in c:

Vauldric Ancient Gate was accessible for me after I picked up mission "Strange Gates". It was active and accessible after the mission updated. I assume it's simply a tutorial-gate.
