There is no need to copy and restore the save game. Just make sure that after each time you die and respawn, you quit to the main menu and reload the game.
Your number of deaths is only stored to the save game after you reach the next checkpoint.
(If you want to be paranoid about it, you can still go ahead and backup your save game every now and then. Your number of deaths is stored as a 4 byte int at offset 0x1D0 in the .sav file, you can check if it's still 00 00 00 00.)
Regarding A Trace of the Past, All secret shrines discovered:
The shrines don't need to all be discovered in the same slot.. so if you missed some and started a new game, you only have to do the ones you missed.
