There's definitely spares for golden seeds and those since I finished the game unable to upgrade my flask further with both materials in excess. This is likely meant to allow someone to max out their flask even if they miss some areas.

correction, it will only boost the returns on the crimson/cerulean flasks, the flask of wondrous physick is not affected
