Summit pebble: it's on the bottom of the forest clearing, just before going down the forest path - there's a suspicious mud splash on the right. Wipe it off with a leaf to reveal a stuck pebble (if you don't have any leaves, waste all sand bags on Popoeilo, and the plant will regrow shortly). Hit it with any kind of rock (even the complete dino head, or prop figure will work), and it will fall out and bounce to forest path. Finally go down the forest path and grab the pebble that's right next to the two small trees.
Basement pebble: look at the right wall in the crumbling passage. One of the rocks in the wall has a unique shape, and has a funny colour.
Warehouse pebble: can only be done during the day. There's a small mammal Bartholomew (the Orodromeus) is frantically looking for beneath all those sacks and boxes in the long corridor. Point him to the mammal 5 times (either by trying to 'take' the mammal, or using any item on it), and the pebble will be yours. Note that mammal spawns randomly in one of the five places in the long corridor.
Map pebble: It's right above the painted map in the mushroom crossing. You need to use any kind of metal tool to strike it in order to get it (lone hook, climbing hook or pickaxe). As you have the climbing hook during the night events, you can acquire it both during the day or night.
Alleyway pebble: you can only do it before finding the thief's hideout AND getting the blue mushroom (as you need the pickaxe).
Go to the Fungilla backalley, go through the leaf pile and pick up the trashbag, the usual.
Now instead of stomping around, try using the pickaxe on any of the suspicious spots to attract the angry owner of this backalley and trigger a small quest - you need to clear the trash, by taking each trashbag and loading it onto the wheelbarrow. After you clear all three, he will reward you with a pebble.
