Unfortunately, the only way to get Hush Puppy in Foe Facts is to defeat them at the altar.
I'm not sure how you missed them, since they should've spawned from the cat sacrifice.
But yeah, if you don't have them and the sacrifices are already done, then there's no other possible way to encounter them as far as I know.
I went back to check again, and sure enough!
It looks like you're able to sacrifice things at the altar even after defeating the twins.
I think they updated the game to allow that because I remember being unable to do so before.

I tried seeing if there was any way to reactivate the altar, but unfortunately, I don't think there is. I think it just becomes defunct after the twins leave. :(
You access the Hikikomori route by not opening the door for Kel in the real world segment. From then on, you're locked into the Hiki route.
