I know someone said the School Uniform is missing, and yes that is the only customization shirt that allows you to change your pants. The School Uniform isn't an outfit to purchase in the game. The School Uniform is obtained during one of the cases during your gameplay. All the shirts that are listed on this guide are the ones you buy in Shinjuku.

I appreciate the Easter eggs and references to other mediums, however there still needs to be more to customize than just the shirt.

Honestly, while I do think the original outfit is a bit "much," the fact you can only change the shirt mean that now that pants doesn't match with most of the choices and it stuck out even more like a sore thumb.
It's like they want to give you character customization but only with minimal effort, so it ended up worse than before.

It's rather disappointing that they don't give the player characters accessories such as eye-glasses.

It would be cool if they allowed the girl protagonist to change the skirt to trousers.

You don't. It just comes with the game. Additionally, the default Male CS clothes are different from the ones you buy. Same for the female.

You forgot the school outfit, as it's the only one that lets you change trousers.
