It should also be noted that doing the mission where you return to the area where Zero was revived to get the data, and unlock your new weapons, will trigger the area to be sealed off. So it is best to revisit that area in the free wandering mode, and garb all the elves and such first.
In Zero 1, you can actually skip to the endgame by failing certain missions. Basically failing a mission that is about defending the base from something, will trigger the base attack mission early. Of course failing missions will result in you losing out on any of their loot which will gimp you for the end levels.
Also in Zero 1, some levels only unlock after you have done earlier missions in those areas. For example you need to do the first desert mission to unlock the underground base mission, since it starts in the desert area. Generally you will face a normal boss in said area, and then the second mission will be facing one of the four guardians (that's what they were called I think).
Also, I don't think that Ice Javelin requires an A or S rank, I think I had a B rank going into that level and still got it because weather snowy.

For Z4: Yeah, you're right! I just wrote it for the sake of informing people; Ice Javelin requires an A/S rank, though
For Z2 and Z3, EX skills are earned by having A/S rank while entering a stage, not for getting it in the mission itself. For example, if you enter a stage with A rank, but finish it with B rank, you will still get the EX skill because you had A rank when entering it. The opposite will not work.
In Z4, all EX skills are earned by having "hard" weather (when the weather icon's border flashes red and yellow), so you don't have to remember exact weather for each stage, just look at the border. Your rank doesn't matter at all when it comes to EX skills in Z4.
