The last 3 missions are:
The Cape of Good Hope - discover any province in the S Africa region and build ships
Horn of Africa - discover provinces in one of 3 east African regions
Push to India - discover Goa and any province in the Coromandel region
Get those three done and the "Push to India" mission should complete giving you Goa.
None of these missions require owning any land in Kilwa or any other part of E Africa except to give your explorer range to reach India (for which Comoros should suffice).
If you bring up the "Colonial and trade regions" map mode then Mauritius shows up in green, indicating that it is part of the Indonesia charter. By contrast Indian provinces are purple and African are red.
