Introduction
This is a list of prices of all the various things you can buy in shops (or get otherwise). It's not entirely complete (I was just noting down prices I didn't know yet when I came across them in game), so if you know any price I'm missing here, just let me know.

I also put together the total prices of all the ships you can get in FTL; this is mostly why I put the list together in the first place. I don't yet have all ships (right now, I'm missing the Slug and Crystal ships); so again, you're welcome to chip in - if you post their setups, I can calculate the costs. Otherwise if you want to know, you'll have to wait until I get them ;)

All prices refer to what you pay for the items in a shop. You cannot buy everything in shops though; but since you can sell everything and you sell for half price, I deduced from the sale price (noted this in the prices with an asterisk).

Buying Shields for 150 at a shop starts you off at 2 slots; but the Zoltan B has a system with 1 slot with the upgrade costing 100, so I split the 150 between level 1 and two this way.

The problem with the Artillery Beam is that it's only available as a starting system, but can't be bought afterwards, so I can't put a definitive price tag on it. Unlike all other items, it also cannot be sold (so I can't just double the sale price).
Personally, with me primarily going for boarding in my games, I'm not a huge fan of it; but it's hard to argue it's not a good weapon, especially in the higher upgrades. It would probably easily justify a price tag of around 120 or 150.

Obviously, the Cruiser coming in as the cheapest is due to the Artillery Beam I couldn't put a price tag on. Also, if you played with some of these ships, it's also apparent that the prices don't really reflect the difficulty in playing them. I'm looking at you, Engi B.
Another thing I couldn't factor in is that there is a difference between the different slots available for weapons and drones, respectively. For instance, the Engi A has only three weapon slots while the Kestrel (and most others) have 4... however, it has 3 drone slots while the Rocks only have 2.

I was having quite a good run and my cargo was full so I wanted to toss something while taking a new weapon. I was wondering what had more worth, the Defense 1 Drone or Repair Burst.

I couldn't find a Repair burst in your list sadly but I found something called a healing Burst in your list. Not sure if it is the same though, hope someone can help me or correct the list.

"Self-teleporting unit that floods a room with nano-bots capable of completely repairing all system damage."

What a useful compendium.As I'm sure your aware there is some information you're missing ,like how there are three other crystal weapons pre advanced edition ,and ALL of the advanced stuff isn't here because it wasn't here at the time but still.

Well I just posted it because a few pages back in the comments it seemed like you weren't leaving anything out that most ships started with, such as doors and medbay, and all ships start with hull and reactor. I just figured an acurate price for the entire ship would include ALL the things, regardless. Also, my estimate for the artillery beam (based on the fact that it's the Federation's experimental superweapon) would probably be around the 400-500 range, but that's just speculation. Also, out of curiosity, what do you think the flagship's price would be?
(for it's weapons, I'd just estimate it as the price of three of the weapon it's based on, plus ten for the mount, with the exception of the beam. i.e. "triple ion weapon=$three ion blast mk1s+10for mount. The beam seems to be the same as the halberd, just a bit larger.)

@The Potato: Well you can't really put a price on hull prices; repair cost is always the same in shops, but you can get better and worse prices around the universe. Also, it used to be the same for all ships; haven't played Advanced yet; sound like C class have different hulls. So yeah to compare prices with them properly, I guess you would have to put a price on hull now.
Can't remember why I didn't include reactor prices, but I think it was a) also because all ships started out the same and b) the price is easily accessible for each level at all time.

also, there are reactor prices. Theoreticly the first collumn would be 15 per unit, meaning that there shoould be another 60 on all price tags.

what about hull price? All ships have 30 hull, each unit worth 2 scrap, so all ship prices should actually have another 60 slapped on there. And now there are the type Cs...

also there is an imaginary level 4 o2 which costs 75, imaginary weapons 9 which cosst 120, weapons 1 costs 20. engine 1 costs 1. imaginary engine 9 costs 150. the listed price for shields is 150 but you start with 2 power so this is correct in the guide imaginary shields 9 is 120. drones costs 80 to buy with starting power 2. upgrading to level two costs 10 (so 70 for level 1?) imaginary drones level 9 is 120. the rest seems to match up. i'm not sure if the imaginary levels are actually relevant but it's fun to know it's in there somewhere.

i looked in the game files and found out that the artillery costs 150 to buy. it aslo seems to say that it's starting power is 2. you can find the correct file as blueprints.xml in the data.dat file. but you'll need a special program you can find somewhere on the ftl forums (a dat manager).
