In short, you can choose to have two servers run by one user, which is more difficult (IMO). Or you can set up distinct user accounts, each with their own installation tree.
In both scenarios, you'll need to adjust the ports that the games listen on so as to not have conflicts. For example, on the first server set ports to 27015, 27020 and 27005; on the second server set the ports to 27017, 27020, and 27007.
