Can I force NVidia encoding and bypass QuickSync?
My system has Intel QuickSync enabled (with a secondarymonitor attached to the onboard GPU), but my primary display is connected to an NVidia GTX 690.

However, when I use Steam in-home streaming, it almost always uses QuickSync encoding rather than NVidia unless I forcefully disable my Intel GPU. (even though it's not my primary monitor)

Not sure why you would want to disable it... I'm trying to enable it as it provides quicker encoding than my ATI card. 18->30ms input, also from what i've read its quicker than Nvidia encoding, either was it reduces the overhead on your dedicated graphics card. There does not "appear" to be away, it is almost like steam either do an auto detection per graphics rendering used by the game or pre-define per game. (I was looking into streaming_client.exe arguments but there seems to be no doco)

The other way around I would prefer QuickSync, I was forced to turn off hardware encoding as I used iMac as client which use AMD (not compatible with Nvidia encoding), I got worse streaming experience with Nvidia encoding.
