Try to find that windows 7 fix or try running the game in compatability mode.
I found this tutorial but apparently it is already old:

- open the Metal Fatigue Folder, and in the .exe set it to run as administrator
It worked for me!
My fix: (and I know it's very stupid) I alt-tab to minimize the game and when I clicked the game again in the windows bar the mouse was clicking alright xD
I entered the game folder and put it to run in compactability mode (WindowsXP).
But in the game I have another problem, I detected in the first stage (Rimtech), I'm listening to steps (Combots) everywhere at all times, if it was not the background music I would have already removed the computer game (joke) .
