You could potentially manually check the backup archive's contents to see if those files are indeed missing (you might be able to extract and restore manually if they are present).
This can be achieved by opening the .gsba file within your archiving tool of choice (7zip, WinRAR, WinZip, etc).
I have the same issue with Dragon Age Origins.

Though the files seem to be backed, for me at least.
The backups seem to be completing ok - is there any way to suppress the errors for specific games? GSM runs as a background task for me as part of a backup process, and the error message pauses the script and also steals focus from what ever is on top of the screen.

There is currently no way to suppress errors, at least not that I can recall right now.
