Well, I don't know what your problem is outside of "it doesn't work".
I am also using a customized PSII controller.
Button 2 Is set two (Get it?) Attack/Cancel, and button 4 is set to action.
On the xbox 360 controller, its B= Action and X= Cancel/Attack, just like the HD 360/PS III releases of SA, SADX, and SA2 (I have the last one.).
From the sound of everything you're telling me this is a very particular, user specific issue, related to your specific setup, which I don't have enough information to properly diagnose the problem.
Nobody else seems to be having this issue with the mod, if you'd like you could open an issue on the super sonic mod Github and take it up with the mod author directly to troubleshoot, unforutnately there's nothing else I can do for you.

I have this issue as well... its annoying
You currently are not able to use Super Sonic unless the Super Sonic story has been completed at least once.
Using mods to cheat yourself a completed save file may also cause this issue, as it doesn't flip the appropreate flags in each save file this mod checks for when determining if you've unlocked Super Sonic or not.

I have personally tested this and confirmed it works immediately with the supersonic mod.
Other possible causes of this issue: You're using the wrong Action Button!
The Xbox 360/any Xinput Controller has 2 buttons that are used for the "action" button. This mod uses the B button or it's equal button for your controller. The button is typically on the right of the standard 4 button controller.
