I've never checked, really, and I've done dozens of custom jobs. But I suppose you could go to story mode, take a note of how much money you have, go back to sandbox to finish a job. Then check story mode how much money you have now, after the job.

The two modes are completely separate from each other

Yep, I just checked doing a sandbox fix and money didn't increase in live mode.
