The collectibles do not get carried over to your inventory in NG+, but they are still counted as being picked up.

The best way to get every collectible is to load your latest save file that completed the game. Go to chapter select. Than get any missing collectibles for that chapter. Back out to main menu and reload that latest save again. You will notice the collectibles are there and you can now select any other chapter to go back any get the remaining ones. Rinse and repeat.

I've had that problem with other games and the way I fixed it was by setting my game in my library as private. Then they'd be able to download the free version. You can just unprivate the game afterwards.
