If you have a weapon and you leveled it up to max (meaning maxed out its unique ability) every new copy of the weapon you get or craft will also be maxed out. That is how it works. You do not need to level the ability of a weapon again after you craft duplicates.
If the weapon would indeed duplicate entirely it would have the exact same stats and cores but it doesnt, so its simply a new copy you acquired from somewhere else.

This alone tells me you do not know how it works if this suprises you.
