Age of Empires Online remains one of my all time favourites! A little less fantasy than I prefer, however the art-style for that game was the best! I actually dislike more realistic games in comparison, but would happilly trade it for more magic. Still, trying to find something to replace AoE: Online in the 3 years it's been very sadly dead and I STILL find myself googling for something every now and then... Hopefully SpellForce 3 will fix that :D

Hey, always makes me happy to see someone kick this thread in the butt and bring it back for a bit. Thank you for the list, I'll add it above.
IMHO, 1 and 2 are great.
Haven't tried 3 again but I actually refunded it at launch :( was in a very rough state from what I remember.
1.- Age of Darkness: Final Stand
The game has a similar building system to age of empires. The mechanics are centered around periodical undead / monster invasions. Has good camping and story, music, voice acting, graphics. Note that, in my oppinion in gameplay videos the game do not look like that good, while playing the game is quite astonishing, don't let this misslead you.
2.- Dungeons 4
A worthy sequel to Dungeons 3. In this game you are playing with the bad guys, building an underground evil base, and attacking the realms of the heroes. Has unique mechanics, and an extremely good (evil) and humorous story. A con of the game is that it is tied to the camping, skirmish offers limited enjoyment, but the camping is luckily long.
3.- Anbennar
This is not a standalone game, but a mod to Europa Universalis 4. This is currently the closest option to a real time fantasy grand strategy. Big and detailed. Most of its drawbacks are tied to the parent game : micromanagement heavy, performance issues even in early mid game and onwards even with better computers (,,Paradox" games have heavy memory leaks and can only utilise one processor (no multicore support)).
4.- Songs of Silence
In the time of my comment this game is not out yet, but an early demo is availeable for free (until it is taken down). Very strange and hibrid mechanics. The campaign map looks like a ,,civilization" game, but works as a ,,total war" or ,,heroes of might and magic" game (until this point is turn based). The real time part comes when the the battles are initiated. Interestingly you can't give direct orders to your units, they fight automatically on their own, but you can guide them with some abilites (all chavarly units charge to specified location, summon fireball, etc.). Has extremely unconventional and good artwork, game mechanics fell refined (for me at least), low on micromanagement. Plus it is a grand startegy that is not tied to hexagon like territories (rare breed).

5.- Bulwark: Falconeer Chronicles (made only by one person, coming in march)
6.- Crown of Greed (The developers said that you will be unable to give direct orders to your subjects and units, can only guide them in indirect ways, so it will likely have interesting mechanics.)
There are still some fantasy rts i not mentioned, but most of them are clones of older games clones (and clones and clones...).

And yes, Dune is more fantasy than Sci-Fi. You could replace the factions with wizards and elves and have the exact same story.
But I digress, the books do delve into sciences like feudal sociology and ecology. Not the hardest of sciences, but still legitimate.
