Games with the same world, but new characters and problems.
Are there any out there?

First few that come to mind are probably Ys, and final fantasy 10 10-2, 12 and tactics, maybe even zenonia. But meh.

But what I'm actually looking for appears in games like inotia 3 to 4, and astonishia story and crimson gem saga, or more popularly final fantasy 7 and crisis core. Maybe even kingdom hearts if you want to get technical. Elder scrolls hints at it in their books and in game mentions, but if I recall I haven't really seen anything that made me go omfg you're in morrowind too.

Where you pretty much have the same issues, but you get to see the world around you and the characters age outside of their original games, where instead of the hero they're trainers or npcs, I guess phantasy star and even God's eater do it as well, but not in the right fashion. Just in a way that makes the heroes seem more human, as they eventually wear out and either root on new talent or become guests or npcs. I guess not a throwaway setting or characters.

Can anyone point me in the right direction?

Isn't Zelda: A Link Between Worlds a sequel to Link to the Past?

Zelda does have a proper timeline as well, you're right. And you may even be able to count games like golden sun to the same idea, though I never played the Nintendo DS one.
