It's not something I have ever come across so maybe a simple verify cache would work on the game in question.

You presume incorrectly. This happens in all games, recently it's happened to me in The Binding of Isaac Afterbirth, DOOM, Just Cause 3, GTA V, Deathspank ToV, Bioshock Remastered, and Skyrim.
That's just recently, I've had it happen in lots of other games as well over the past few years. This is a Steam issue, not a game issue.
This has been going on for a while now, and games started in Big Picture Mode are particularly prone to it, but I've had it happen with games launched from the regular Steam client as well.
I am not the only one who has this issue. There are complaints about it going back as far as 2013.
It doesn't happen every time there's a notification, more often than not notices go away the way they're supposed too, but it does happen frequently enough that it's an issue and it needs to be fixed.
There's somethign wrong with your drivers then. the overlay and notifications don't stay on top by default.
The only time there's an issue where a game may have non-rendered 'black bars' down the top and bottom where the notifications may stay simply because the game isn't refreshing the rendering of the screen in the black bar areas.
Your symptoms are non-standard. It would seem like you have an issue with either your steam install or possibly your video drivers are corrupted causing issues with normal overlay API calls.
There is no way you have data to support this. The only 'bug' is a feature request to not have notifications pop up at all. No reports have ever surfaced of notifications not disappearing after the normal 2-3 seconds after they pop.
That is the option to disable popups entirely

Nope. I've done that several times since this started happening. Like I said, it's not a new thing that just started happening. This has been going on for a few years now.
It comes and goes, but reinstalling doesn't fix it. It won't happen for a month or two, then it'll happen several times in a short period of time. Sometimes a few times in one day, and it'll happen on and off for a month, and then it will be fine for a month or two before it pops back up again. Restarting Steam does not clear it up.
It's not super fequent to be honest. Most of the time the pop up does go away as it should. Still, not being able to see how much ammo I have or some other hud element and having to save, back out of the game, and restart to clear off the clutter in the way is a pain.
My drivers are always up to date and the timing of this doesn't seem tied to that either. This has been happening across a few years worth of regular driver updates.
I've cleaned out my drivers several times. I always use DUU to remove drivers completely when I update them because not doing so has caused issues in the past that aren't related to this. That hasn't been a problem since I started doing that a couple of years ago.
The game doesn't lock up or suffer performance wise. The notification for an achievement or that the Steam Controller or PS4 controller has hooked just gets stuck and stays there.
Backing out to the Steam Client doesn't suggest anything is wrong with Steam itself. Everything works, I can move through menus and do things, but the notification is still stuck in the corner when I return to the game.
Only shutting down the game and restarting it makes the notification go away, and it's not happening in any particular game.
Honestly, I'm all for being able to disable pop ups in game. That would effectively fix my problem.
A year later and this problem still exists. I’m having the same issue with all of my games. I have this same issue no matter which of my computers I use. But it seems to happen only when I’m using any controller. I’ve tried turning of the Steam Overlay on both of my PCs and that didn’t help because I couldn’t even use my controllers or any letters on my keyboards when in a game. I have tried uninstalling and reinstalling steam on both but it still happens.
My main PC runs AMD processor and AMD video card. My secondary runs on Intel with Nvidia graphics. Both PCs have fully updated drivers and the AMD runs Windows 10 and the Intel runs Windows 7. Since this happens on both of my PCs and I can confirm that it at least has something to do with the overlay.
Anyone else having this issue while using any controllers while using Steam’s Overlay?
Still annoying, but less of a problem on my end these days.
