Favorite Protagonist (Mainstream): Lucas from Japan-exclusive HAL game MOTHER3. The kid's mom dies and his dad abandons him, four years later his town hates him, he looks for his brother and finds him at the head of a facist army, and he's only 10. Earthbound may have had a cool protagonist, but nothing beats the turmoil Lucas overcomes in the game's eight short chapters.
Favorite Protagonist (Indie): Tie between Quote (Mr. Traveler) (Cave Story) and Issac (Binding of Issac). I really love Mr. Traveler's design, and just about every last graphic in Cave Story is pretty adorable. I love Issac simply because of his dilema, as his deeply religious mother believes he's the spawn of Satan dispite never doing anything wrong, and he must retreat into the dark, scary basement just to survive. The sort of stuff Issac does to himself to make him stronger (such as willing take random pills, sacrifice his soul to the devil, or eat rotten food to regain strength) is staggering, and you can feel him grow as you play. It just feels great getting far in that game.
Favorite Boss/Antagonist (Mainstream): Tie between King Boris (Zombi U) and Merasmus (Team Fortress 2) for both spewing dozens of glorious lines in funny accents as you fight zombies/each other. That literally just happened.
Favorite Boss/Antagonist (Indie): Balrog fro Cave Sto--"HUZZAH!"
Favorite NPC: Wario's Hard-level AI from Mario Party 1-3. He makes hilariously bad decisions and can barely get a star when he's in front of it, whereas Luigi and Peach can almost single-handedly destroy any and all competition with perfect rolls and Chance Times. It's so glorious to watch Wario stumble around it hurts. "D'oh I missed!"

yeah for me big boss is an obvious choice...but i also gotta say mario as well. mario is pretty much what got me into video games, so he'll always be a favorite of mine. don't really play his games that much anymore, but whatever
He's charming, fights like a beast, has to do hard decisions and and and... :D
