Comparing Cowboy Bebop to Naruto games isn't the best, as pretty much all Naruto games are fighting games, which wouldn't work in the Cowboy Bebop universe. What genre would? I'm not sure, but it would be cool.
I never conpared Bebop to Naruto. Naruto is an anime and they don't stop making game based on it. Whereas Bebop is an anime that has two very forgotten games that nobody has played.
Any Naruto game will always focus strongly on action.
However a Bebop game would likely focus on story.
