You can't just rename the extension. A ZIP file is a proprietary compressed file format. According to this, a VPK is not compressed.

According to the link, below: "In addition to GCF files, GCFScape also supports Half-Life BSP, NCF, PAK, VPK, WAD, and XZP files." I don't see mention of that application being able to edit or convert .zip files, but I'm not familiar with that app.

I don't know the application, but "traditionally" you would need to unzip the .zip file, preferably in its own directory and scanning it prior for malware, and/or not allowing executables to be unpacked, then remove the files you didn't want and then repack it as a VPK file format.
I can't recall, atm, if you can create an uncompressed .zip file.
Again - I don't know the application FCFscape nor what you're trying to do, just thought I'd give you some kind of answer. :)
