I do not think there's games on Steam that give you free-range to experiment using scientific elements or chemicals, seeing as how that would require the player to know a lot about elements and their properties.
The only one I can suggest is a puzzle game.

I've thought about this too, something like an "Elite plus" style space trading and empire building game would be awesome.

Notch, the creator of Minecraft did have an idea for a game that could have potentially included this idea, but it's been abandoned unfortunately :(

Something like a VR chemistry set? There might be something out there - but it would probably be marketed more as educational than game.

If you are looking for actual scientific software there's plenty of that but none of it particularly fun to run a simulation with.
