Well
This question cannot be answered correctly as there is no strict "best"
People have opinions and they usually differ from person to person.

Though I think the most generally liked anime shows would be
Cowboy Bebop
or
Gurren Lagann

Not going to mention anything like Naruto or One Piece because there are so many conflicted opinions, even though those types are the most popular.
I have heard much less of a counter argument for Bebop and the general area of philosophical anime though.

Cowboy bebop is definitely up there, I also loved berserk, death note, monster, elfen lied, but my favorite would actually be mushi-shi, although MANY people would disagree with me on that.

Mushi-shi was great.
But yeah, definitely not the popular choice.

Cory in the House.
Even though Cory in the House is practically the forerunner of all great animes King of the Hill is the true greatest anime, as it reconstructed the basic formula of typical slice-of-life-moe -series and offered an enganging, overarching story and deep character development.
Well, since this topic can easily go on for 500 pages & still go strong, I'll start early. I'll just put my opinion, & I don't care if you disagree with me.

Akaneiro ni Somaru Saka.

Just, in my opinion, the best. Only wish the game has an english patch. Doubt many have heard of it, however. Story can get weird at times, though.
For me... "Death Note" or "The Melancholy of Haruhi Suzumiya"

Since when animus have english patches?

If you want some good stuff, look for older creations.
I meant, it's a anime of a game, but the game isn't in english. Look it up. You get to decide how it ends. It's an interactive visual novel.

o rly
It's not like I'm only playing manly games you know.

Sakura Taisen isn't in English either, so for now I'd need to learn Japanese.
I have a feeling I'm being misunderstood.
I'm just saying that Akaneiro ni Somaru Saka is the best anime, in my opinion.
Anime. As in, show, not game. That was a side note.
Some of my favorites:
- Ruroni Kenshin
- Wolf's Rain
- Bleach (I know, don't start)
My favorites are:
- Attack on Titan
- Higurashi no Naku koro Ni
- Tokyo Ghoul
- Assassination Classroom
- Zankyou no Terror
As an old guy I have to go with the the following two:

VOTOMS (Vertical One-man Tank for Offense & ManeuverS)

The Japanese TV series Macross, the US translation was Robotech but was really changed. Macross was a bloody, savage, interstellar battle and was awesome.

Votom has easily one of the best mech designs ever come out of Japan.
Gurren Laggan was just garbage(comparing it because it is the most recent mech anime I've seen).

As far as designs go anyway.
