Mainly mobs you can't do anything about. Like how do you stop ghast spawning in your big nether base? How do you stop squid spawning in your water ways?

I think that Microsoft's old publishing stance, which worked very well for them, was never applied to Minecraft when they took over.
I don't think Notch would have stayed, but I think the game would have been much better if Microsoft had not thought to "super-size" it into an online cash-cow formula. Getting a formal dev-team and structure and the support of Microsoft could have resulted in just a greater game, without the overbearing skin/market/social junk. But, that's not what happened.
Microsoft publishing has long had a reputation of being a "hands off" publisher. When they've bought up indies in the past to put them under their umbrella, they've basically just kept tabs on progress and told them "Here's money, now to go make your game."
(Note: A few weeks ago, Microsoft stated they will be taking a more active role in development with the devs in its group. This will hopefully not result in "heavy hands" oversight.)
There are pros and cons about what direction Microsoft took the game. I'm in favor of some, very strongly against many others...
The last version I played was the last old-school java version. I don't think my license works anymore, so... /shrug
That old-school java version was a great game, one of the best. From what I've seen of the new one, and things I've heard, it's a cash-cow kiddie-trap and I want no part of it. Sad Enderman :(

Well this is why it's important to deny people success.
