The Comics already gave definitive answers to that question. Superman would win and Batman himself admits as much.
On multiple occassions Superman fought Batman, and he always won, one time even beat the Bat within an inch of his life, no sweat.
As mentioned before, Batsy admits that if they would fight life and death, that Superman would kill him without any troubles and that it is only his honor, friendship and values that kept him from doing so at the occasions they fought.
Even in non canon stories, like the often citied Dark Knight Returns, where i might add Superman has been reduced to a caricature of what he is as character, Batman doesn't win. And that was a Batman Elsworld Story, written and designed to make the Bat look good. Even in that storyline he doesn't win, nor does he really fight Superman to a standstill.
In that storyline Superman has been weakened by a nuclear explosion, and lets the Bat wail on him, because they are 'friends' and he doesn't want to hurt the old bruce wayne, as the bat launches attack after attack to little to no effect.
It requires the help of Green Arrow to actually temporarily incapacitate Superman with a kryptonite arrow to come to the standstill in which Bruce fakes a heart attack.
At the funeral, Clark is present and hears Bruce heartbeat, but decides not to act on it. Basically Superman allowed the Bat to get away with it.
TL;DR
That being said... currently Batman is more popular than Superman, which of course means he will win in the upcoming movie, no matter how ridiculous that is. Them not caring about Superman is more than evident by the changes to his character in the first movie, and the fact that they chose to announce Superman 2 with a Dark Knight Returns quote (one of the most insulting stories for Superman fans) and of course, let's not forget the fact that Superman doesn't even get a 2nd movie, since they have to shoehorn half the Justice League into his 2nd movie.

How do they save everyone? Batman.
Batman wins, because Batman.
