And even if there were female custodes they'd be identical to the males due to all the modifications. They could just use the same model and say "Oh yeah btw this is Suzy the Custode, she is a strong woman who serves the Emperor"
So ultimately the whole thing was meaningless virtue-signalling from GW. Pretty damn ominous, but not that bad (yet).
But they instead decided to retcon everything in the worst way possible because that's the GW way. They want you to think that there was always female custodes but how it reads right now is the imperium just slept on them for like 10k years for "reasons."
A better lore expert will probably come along but I'll take a shot. The process is kind of vague but it did mention specifically that they were "sons" of the emperor. Because there isn't a known mechanic like the gene seed it was an easier in for gw. If they aren't regarded they will make female custodes look basically identical to males.
So in short, it wasn't specifically stated how they were made so they could more easily retcon it. They didn't answer why nobody bothered to do it for thousands of years and lazily said that they were always there.

you know, warhammer universe, the lore is vast, and sometimes details are left intentionally vague. for this the exact process of becoming a custodes is somewhat mysterious, but we know custodes are created through a unique and highly secretive process that goes beyond what is used for sm. while sm are made using gene seed implantation, custodes are crafted using more direct and refined genetic manipulation based on the emperor's own genetic material. this makes each custodian a one of a kind warrior, more powerful and independent than a sm. well it’s not explicitly stated, but based on the lore, it seems unlikely. custodes' origins are deeply tied to the emperor's genetic template, and like the sm, they have always been depicted as male.
I'm sure 40k fans wouldn't have minded a female custodes retcon if it was first introduced in a printwork. It's a custom bioengineered human after all.
The problem was when the warhammer twitter suddenly claimed they have always existed out of nowhere, which naturally led to angry twitter users thinking it was politically motivated revisionism.
anyway it's based loosely on christianity and catholicism, and female true believers made up the common 'clergy' before nicea integrated and officiated the clergy according to political standards. since men were always busy with their trade after hours and women would inevitably run out of chores, especially if they organized and pooled labor. as such they were the ones tending to the sick, consoling the grieving, and making peace with god as needed.
at the time of integration the council decided that a male clergy needed to exist in order to do right by the patriarchial aristocracy of rome; otherwise it would continue to be a subversive religion. which is what they were trying to stop, without necessarily removing the religion itself. as they had with the greeks and others. at the same time they banned the female clergy, as they were responding by agitating for official status before the council could decide what was official.
