I think the best controller for the games that went with its given console is Nintendo's SHVC-005 controller for the Super Famicom. Unlike the SNS-005 or the SNS-102, all of the buttons are convex, which means it doesn't have the somewhat sharp edges on the X and Y buttons.
I'll nominate the transforming directional pad xbox 360 controller. I never used it since I have other 360 controllers, but it's pretty well accepted that its predecessor was pretty good in all regards, except the mushy slippery directional pad, and this version allegedly fixed that flaw.
Finally, I really love the Hori Fighting Commander PS4-044. Basically mashess together an early saturn controller and an early pre dual-shock playstation to make a controller that would pretty much flawlessly play any home console game predating 1996 (which is when the Nintendo 64 introduced the analogue stick, forcing Sony and Sega to ship revised controllers to stay relevant). Too bad it's out of production and Hori decided to go with a different shell shape for the new generation.
I'll also give honorable mention to the Retro-Bit Official Sega Genesis U.S.B. Controller 8 button arcade pad, except modified to accommodate a pair of shoulder buttons. I know retrobit isn't exactly a name that inspires confidence, and I've been spurned by the name before, but it seems as if got their act together for the Sega licensed stuff. It's not as good as the PS4-044, but it's half the M.S.R.P., and still in production.
